I try passing through to go to another province of mine without attacking armies or cities.
But a pop-up appears and my order doesn't pass through If I don't choose to declare war

When you are trade embargoed by somebody and you enter their territory, you will declare war on them. This Normally happens when you want to attack an AI.

Nope, Just tested it with AI which is at peace with me. I get the same pop up

This is because you are giving ROW or higher to that player (while the player did not give you ROW or higher). Try changing your relationship towards him to peace.
The clue is in the message "you will attack an allied nation" -

this second message you now see reads ''and may trigger war''.
it is only a warning and will allow you to set move orders now, without declaring war first.
